I think your neutralizer is upside down, the outlet wants to be high to hold back a reservoir there, for more neutralization time,

Lost the install manual already? That's not good. There are on-line copies.
There are also wiring diagrams in the Appendix
Page 43. Thermostat all three wires (Ecobee or NEST) I would probably use Zone 1.

How many thermostats
Do you have an indirect water heater or tankless water heater (probably not the later) ?
quantity of circulators
24 volt gas valve or milivolt gas valve
number of transformers

If you mean the duct is insulated on the inside like with duct liner, I have never seen round duct that way. Round metal duct insulated on the outside with fiberglass or Armaflex or Pre insulated flex duct

high velocity system ducts are critical. # of takeoffs per ton MUST be designed properly

Not a condensing boiler.
Look at the vent pipe. A condensing boiler would use a plastic vent pipe because all the flue gas condensation would rot the galvanized vent connector away in a year. According to the manual this is a better way to do the near boiler piping if you want less problems with air in the system.
Assuming that you are connecting to standard Baseboard heating units with 3/4" copper tube. The circulator on the return indicates the installer didn't read the manual and followed the directions his father who taught him to do it that way.
