lots of ''steam pros'' have gotten it wrong on other threads here, let's see what you have, post pictures,
you shouldn't be adding enough water to change dark dirty water to clear, things are wrong there, either leakage, or leakage, and all the fresh water is not good for boiler, and contributing to leakage,
let's see a picture of the boiler, floor to ceiling, showing the pipes coming out, floor to ceiling,
let's see the sight glass and the dirty water, and the pressure gage, and the pressure control settings,

is the near boiler piping correct?
is the condition of the water in the boiler good?

Those Plumber's Edge vents are probably the worst quality vents on the market and they may simply not be working due to poor manufacturing standards.
Maybe try Maid O'Mist which used to be available at Home Depot (boxes still sometimes mixed in with the plumber's edge ones) and still are available from some Ace Hardware locations.

The whole concept of a separator is the barrel dimension is large enough that there will be no pump interference or crossing over of flows if both circulators are up top, at the bottom, or one on supply and one on return.
Circulator mounted at the bottom port pumping towards the boiler will be in a cooler fluid, like I mentioned about the expansion tank. Not a huge deal, but why not?
The circulator on the bottom pumping towards the boiler is for the boilers benefit, not the sep.

That’s a bad setup with the flow check on the suction side of the pump. It should also be mounted with the motor horizontal, not vertical.

Oh, I'm not agreeing with the stove place, just was saying what happened. They only carry 3/4" and 1", where it seems like most outdoor units should be using 1.25"

Unless you have a consumptive use out there, you should not — in my opinion — be feeding more that two or three gallons per week with that boiler.

That's the inspection door. There's no insulation there so it feels the heat. Its fine. Just make sure the door is tight.

I don't believe it will work with your drawing. The pump discharge is coming back to the common port on the three-way valve.
The water is trying to get back to the pump
When the valve is open to the boiler return the water goes through the boiler to the pump. When the valve is open to the boiler supply the water will go backwards through the three-way valve with no flow through the boiler.
Leave the three-way valve where it is and pipe the branch of the valve to a tee in the pump discharge pipe.
