The closer the top of the water is to the steam tappings, the more likely it'll be to pull water up into them.
I could only guess the larger boilers have more distance between the top of the block and the normal water level.

Check the piping for pitch. Maybe something changed with the boiler swap. Is the rad hooked up 1 pipe or two pipe?
Did they skim the boiler and is the water level steady while steaming?
Need more pics of the boiler piping.

5 section boiler calls for 2 2" risers or 1 3" riser. As others have mentioned its piped wrong but the fix is easy.
Remove the 2" riser that is between the building supply and the equalizer and cap the boiler and the tee.
Remove the other 2" riser and install a 3" riser. Easy to go back to the flange and make it a three elbow swing joint with 3 90s

The small Quick Guide sheet that comes with the stat shows how you need to access the menus to change the floor setting. There are user settings, and installer settings
You need to get into the installer settings to make some settings, as shown below press both up and down arrows for 5 seconds to enter installer settings.
You need to go into this menu to tell the stat that a floor sensor in being used. Then the floor setting can be adjusted in the user setting mode.
But I think you still need to hold both arrow buttons for 3 seconds to get into that set floor for adjustment. Just try the various options, you can't really harm the stat.
The floor limit temperature is a good setting to use also, especially with tile.

All pex A tube can accept an expansion fitting Uponor, Rehau, Mr Pex.
Several of the B pex brands now allow cold expansion, Zurn and Sioux Chief.
I would suggest the A pex for expansion.
The expansion fittings do allow for better flow as they do not reduce the ID.

Something doesn't look correct here. The mix valve just needs the one circulator on the H port, the upper most circ.
Hard to tell but it looks like the lower pump is also tied to the H port of the mix valve? If so, that will push some flow into that mixed low temperature circuit even when the upper pump is off.

The checks are rated to 200°F. I don't like the checks close to the pump discharge. I think they get rattled to death in the turbulent conditions there.

No target wall or kaowool blanket. Its a positive pressure boiler. Make sure its tight.
