This seems like a pretty good comparison of whole-house heat pump thermal sources. Matt even addresses the issue of contractor competence, something often mentioned on the Wall in so many contexts:

    You cant accurately compare 2 different houses. Also, the Air to Air has terrible duct work.

    Geo is better by a long shot IMHO but is more $$$$

    I love my geothermal system that supplies hot water to my radiant floor heating system. It's quiet (I hate the sound of blowing air in ducts), super comfortable, doesn't blow dust everywhere (I have lots of environmental allergies), and pretty efficient (I have vertical wells) for a really cold climate. BUT, way more expensive and way more prone to problems with poor installation. I designed and installed my own radiant floor system, and I had a good contractor and driller for the geothermal.
