Probably don't have a 3" threader, so of course 2" is okay 🙄

Have you made final payment? If you have, probably not much leverage for anything.
If you have not, tell them you want it in writing from the manufacturer that the undersized header is approved by them, or you won’t make final payment.
They literally do not get an opinion on this one, so make it clear you aren’t accepting that. The manufacturer decides the proper header size not the installer.$100.00 says they sized the boiler wrong too.

Not in any particular order; Lawyer, BBB, pay someone else that knows what they are doing to redo it correctly. Learn what is needed to correct it, do the work yourself (Summer is coming), you can always sell the tools needed when you are done.
Personally I like the DIY option. You learn more, better satisfaction, better future maintenance. I realize it is not for everyone, but you would be surprised. Many folks here on this site have installed their own boiler and are better off for it.
