Is there any problem with running wires for a NTC thermistor, in the same conduit or cable as 24 volts AC?

Induced noise should be in the millivolts, and thermistors have a wide enough swing that the controller input circuitry should not even notice. A platinum RTD would be far more likely to see noise, but it could (should, actually) be filtered out by the controller.5

As long as your not drawing huge spikes of current and that cable is twisted pair you should be ok.
