Where does the two leed thermostat connect to? Does the brown wire go anywhere?

WOW, you made this a puzzle of a query to answer. First I need to look up the Burnham IN9. Next I need to download the installation manual. After that I had to look for the wiring diagram. Finding that, I notice a brown wire that has a wire nut on it in the diagram that is connected to the "Thermostat supplied by others" in the diagram. Once I found that wire on the diagram I now need to ask you if this is the brown wire you are talking about?

It appears to be connected to a combination transformer / relay mounted on a 4" square plate that would easily fit on a 4" square metal electrical box very much like this one pictured here. . That part has a brown wire that is supposed to go to one side of the thermostat (I would pick W). The other side of the thermostat would go to the blue wires that are all connected under that junction box cover (that would be R) Sometimes those blue wires have one extra wire connected to them that would be taped together with the brown wire and marked THERMOSTAT in some fashion
I hope this is not too much information to go over at one time. I mean, being you only asked one little question.

I do tend to run on about stuff, after I ask a question.

Looks like the thermostat gets connected to the Brown and the Blue.
