Skimming when and how much?

Hi,
We recently got a new boiler, Independence 5 section. Everything is installed as per the installation instructions, all dimensions and pipe diameters are correct, etc. The only thing I notice is that the water line goes up and down quite a bit in the siteglass when it's on and producing steam. The installer did install a 1" diamter 6" nipple on the side where he filled the boiler and dumped out all the crap on top after the intial install, but do I need to do it again?
The system is quiet and heats evenly with the new boiler. The only problem, I think, is the bouncing water line, up to an inch either way.
Any suggestions on how to skim, since I think this is what is causing the bouncing. I took a sample of water and boiled it on the stove and it did foam a bit. I read about cold skimming on another part of this website, is this a good method? How much should I do it? Isn't all that fresh water bad?
