I have / had that problem. I removed one of the two return springs in the zone valves so they would close slower.

Water Hammer Noise
One of my customers has a 185,000 BTU boiler with 6 zones, 1 Taco 007 pump on the supply, then an air scoop with 2 extrol 30 blader expansion tanks, then the 6 honeywell zone valves. The return has the purging valves. All the supply and return manifold is 1 1/2" copper. When a zone becomes satisfied while another zone is still calling for heat, as the zone valve closes we get a water hammer noise. Any suggestions for eliminating the water hammer noise.0 -
Taco 571-2 slow closing zonevalve
Try the Taco 571-2 heat coil slow closing type zonevalve, as opposed to the fast action valve. Honeywell makes a great product, but if you are having problems because of the type of valve, Taco is a great alternative which is a different design, to remedy the problem. For your reference I have attached the catalog data information.
