I currently have a Trane 40,000btu 80% effient, 10 year old furnace install in the attic which heats the 2nd floor in my home. The condensing unit is also a Trane 1.5 ton with an 1.5 ton coil which has not been cooling well over the years and I am looking to replace it with a 2 ton 12 seer condensing unit with a 2.5 ton coil and rework some ducts to increase airflow for additonal supplies and returns. My question is the furnace show I replace the furnace with 90+ 60BTU furnace for the attic or will this cause some problem because the attic tend be cold and the furnace is condesing furnace

unless
you have a way to keep ALL the condensate above 35° F don't put a condensing furnace in an unheated space.
It will at the least stop your unit from operating, and if there is enough in the system, can rupture the recovery coil..been there, seen that, got the T-shirt.... and it won't be under warranty as it is not a manufacturing defect.
