Vacumm Problem??

in THE MAIN WALL
I have a two pipe gravity return system. Tonight I noticed that water was being "sucked up" through the site glass like water through a straw. I opened my skim valve and discovered a very strong vacuum. This is the first time I have noticed this and I have been unable to find any information about this. Any help would be greatly appreciated.
