Will this system work? It has 3 zones of baseboard and 2 zones of low temp radiant, all pumps have check valves. Any comments?

Don't know what boiler or controls you are proposing. But a primary/secondary stradegy may help this schematic.Some boiler/and condensate protection.

You may
in fact you probably will, need flow checks or protection on the returns also. Especially if they are taken off the top of the primary loop like that.
The three way may offer enough resistence to provide flow check with just a check pump on the supply side.
Checks are cheap and always easier to install on the first go around.
I'd rather not see the two pumps on the mixer taken off a bullheaded tee like that. Run a straight piece of copper and branch off the sides.
