Dan, I have a 2 story house that has a 6 inch flue which runs a 40K BTU

    You need

    a venting table to calculate the flue size. You also need to make sure you have adequate combustion air for an additional appliance. Mechanical codebooks usually have tables for this.

    Some of the high eficiency equipment has a combo vent and combustion air option.

    You may want to involve a local heating contractor for an opinion. They would be familiar with local code and any safety issues. Be hard to answer all your questions without a drive by.
