Follow the instructions carefully
The purpose of the flush is twofold. The first thing is to clear the mud in the control. The second reason is to verify that the low water cut off actually does stop the burner from running when the water level in the control drops.
The burner must be running so that you can tell if it stops when you drop the water level. Use the instructions that apply to your specific low water cut off.
