air intake

We installed a new boiler this week in a small shed. The old boiler was out in the open air-you could feel heat pouring out when it was idle. I cut in combustion air intakes in the wall of the shed for the new burnham boiler. I recall that you could run a 4" pipe to the burner for air instead of the louvers. If this is a confined space and air is supplied through the pipe, how can the draft regulator work properly? thanks for the help and great site.
