We need a lot more information to have a clue what you are talking about.

When you switch from "auto" to "fan on" at the thermostat, the fan isn't as powerful as when the AC or heat is on?
Could be moving a motor lead. Could be flipping a Dip switch. Could be factory set. Any information on the air handler or furnace?
