It sounds like you are having trouble with a fusible roll out switch. The reason the temperature is getting too high at the switch location. I can think of three reasons and you have already checked into one of them: the chimney is blocked. Since we can rule this one out we need to look at the other two.
The next obvious reason would be a blockage in the actual heating unit. If there was a buildup of carbon inside the heat exchanger or if a piece of insulation has fallen on a burner, then the heat that would normally go up the chimney may spill out and trip that switch. So you want to look inside the actual burner compartment with a mirror and look at the fire box and the cast iron heat exchanger. Put a flashlight at the top of the heat exchanger asn you should see it shine through to the bottom where the burners are.
The third one is a bit more tricky. Even a clear chimney can have an occasional downdraft. This may be a result of the wind direction, this may be a result of a tree that has grown over the top of the chimney within 20 feet or so. I had a customer that lived in a 80 year old home with an oil burner for the last 40 years. Never had a chimney problem in all those years until the next door neighbor sold the property to a developer that built a 4 story condo complex right up to the property line. Since his chimney was only 3 stories tall and also next to the property line, whenever the wind blew from the north east, the downdraft was so bad that it melted the oil burner coupling resulting in no heat.
Check on those two reasons to see which one you are experiencing.

After you make that expensive repair and you still have the same problem, What will you check next?
