I have a Weil-McLain Ultra Series 3 gas boiler. I'm getting this loud thump when it starts it's PREPURGE cycle. Should it be this loud? Is this normal? Should there be any sound?

That is not good. The sound at the beginning is also not good. The pressure gauge dial bounce is an indication of dome kind of solenoid valve is opening with a bunch of pressure behind it... or there is water flowing ...THEN a fast closing valve is shutting off water flow thru the boiler causing that violent gauge action when the THUMP happens.

If you are not a DIY kind of guy/gal/them, you need to have a pro look for those noises and get em fixed before you have no heat.

After you make that expensive repair and you still have the same problem, What will you check next?

The domestic call ends, domestic circulator stops. Space heat call starts (prepurge and system and zone circulators start). Major pressure fluctuations.
Post some pics from farther back. Is the near boiler piping correct?
It almost sounds like there's no water in the boiler.
When was the last time it was serviced?
