I am getting ready to convert a gravity water boiler over to a KBN condensing boiler with primary/secondary piping and a side arm tank.
How do I keep the heat from migrating in the heat pipes when a call for domestic hot water?

If you pipe it per the manufacturers drawings...
it won't be an issue. Use the "prioritized" DHW option and you will not have any problems. THe quantity of of heated fluid left in the boiler is nil and will not significantly affect the balance of the heating system.
Make absolutely certain that the pump you use for the DHW circuit has a check valve, either integral of external. In fact, just in the interest of potential mechanical (integral check valve) failure, I'd suggest also installing a spring check valve on the return between the tank and the boiler.
