Header piping

I noticed from reading "The Lost Art ..." that my near boiler piping for the header seems to be incorrect (see photo). In fact even the boiler manual the contractor gave me shows the configuration in Dan's book. The boiler was installed 15 years ago. In the first week or so of the heating season each year the system is silent but then I start getting banging - especially in the pipes leading to the third floor (see photo). Could the noise be caused by the header problem? If so am I in a position to ask the contractor to re-pipe the headers? What's fair here?
