In all the pics I see of manifolds they are installed with the pex connections on the bottom. aS I get ready to do the 1st. floor from the basement the pex will be coming down from above. So can manifold be installed with the connection on top? I want to make as neat an install as possible.

It depends....
Some manifolds come with a flow meter, and if installed upside down, may not read accurately. If that is not a problem, then you have no concerns.
