boiler rust

On the "heating help" site click onto "ask questions"; on the "do it yourself" site click onto the "boiler steam & water" section; on the "HVAC-talk" site, click onto the residential heating site.
I have a 2 year old carrier boiler and beckett burner. Significant amounts of rust are forming in the cleaning. The boiler is serviced and cleaned regularly. The technicians have adjusted the boiler so it is running to spec. Everything reads as fine. Beckett and Carrier have not been able to resolve this issue.
The issue with the rust is that the rust is getting blown up the chimney and lands on my roof. The rain and dew then stain my shingles which is a huge problem.
No one has identified the source of the rust and figured out why it is happening. This cannot be good for my boiler and is definitely not good for my roof shingles.
Any ideas on what is causing the rust or how to stop it from occurring?

Are you sure it is not exposed roofing nails?
or galvanized roof flashings?Cost is what you spend , value is what you get.

Could Be
Not fully understanding your question it could be one of two things. If rust inside the boiler the boiler is leaking. If rust all over the roof is there a metal chimney? The was one brand metal chimney (name escapes me) that was known to rust and stain the roof.

Are you sure you are looking at rust? It could be sulfur. I have heard of sulfur staining roofs.0
