I'm looking to replace a gas fired furnace due to a cracked clamshell heat exchanger, and would be interested in knowing if there is a significant qualitative difference between aluminized steel and stainless steel heat exchangers.

What manufacturers are you looking at? Price and warranty are everything. Both aluminum and stainless are great when it comes to wear from hydrogen which is in the products of combustion.
