Sounds like air in the system? Do you ever have any zones not heat? The first thing I would try is to purge the system of air first

if the sound is only there when burner is on it is most likley calcium or other deposits on bottom of boiler.

how old is boiler. Is the sound like an old fashioned popcorn popper? If so, boiler has layer of " mud" on bottom and when burner is on the air under mud pops and perculates. If boiler has domestic coil, you can drain boiler and remove coil. then take garden hose with a good nozzle and blast away mud. Open boiler drain and flush mud out. You will need a new domestic coil gasket, but this has helps me before in getting rid of noise.
